Are there any published rpg settings where an alien (and/or supernatural/occult) post-invasion turn out beneficial for the Earth?

Not unless by Earth you mean aliens who are now in control of the Earth.
In a way yeah, but not necessary. Any other suggestions or ideas?

Not without turning something on its head. Conflict is usually the center of any RPG and games of this genre have the conflict be the PCs (good guys from earth) fight the evil invading aliens.
Now there is Alpha Omega that has Earth as the war ground for two alien races. Earth of the future in this game is a very changed place and one could argue it is better and worse at the same time. That's my best guess on this one.

Hero System's Champions setting has Monster Island, about to be published. Genre: Supers. Of course, Hero is a toolkit, so you can make the setting anything you want, from Supers to Super-Spies.
Also, you might check out Rifts which has a bunch of that sort of stuff, as well as GURPS. There's an awesome GURPS campaign generator. It takes three random GURPS supplements and mashes them together so that you can create some really outlandish campaigns. Just put 'Aliens' in the "Simple Search" box and see what comes up.
