Based on the colors used during the opening sequence:

Blue: the original Fringe universe we knew

Red: the alternate universe, with the dirigibles and such

Purple: the combined universe, in the warehouse after Peter activated the device

Amber: (this season) a different 3rd/4th universe (depending on how you count) where Peter wasn't brought over as a kid.
