The timing of the panels seems consistent with him not knowing until after he shot (and seems to perhaps imply it).

Pretty sure Redcloak knew he was shooting Roy before he cast disintegrate given his not-quite-Seinfeld-esque "Newman" moment. Game mechanics are part of Rich's satire however so it's possible he snapped off a shot without really considering a good tactics or it's part of the joke that there is no range modifier for a touch attack ray on a target up to 300 feet away (but not being able to identify who he's zotting with a spot check).

As far as Redcloak having it in for Roy... I think he has more reason to have the burning hate for Haley and the Azure City resistance thing. Roy was more of a bother for Xykon who can't be bothered to remember Roy's name.

As far as the tactics... unless V shows up or some other cavalry very quickly, Redcloak's choice seems a bit uncharacteristically bad. He knows the OotS and the party's capabilities as well is probably the smartest player on Team Xykon (he's their Roy). What is Greenhilt going to do...charge several hundred feet to engage in melee? It's been a long term joke that Roy has zero back-up weapons (utter crap at range) and the goblin should know it.

As far as the OotS' tactics, my bet is they go through the rift to escape, but Rich might put something in the next strip that shifts the battle.

My money's on that ... question about what happens to V though, and some details of his familiar may be involved with the mystery of the snarl ...
