Sure, they absolutely should have kept a lot of rotting troll carcasses on board. It would make so much sense, any leader worth his salt should know that there's nothing better than a huge quantity of carrion in the midst of a crowded population.
To wit, one of the earliest strategy of biological warfare was catapulting corpses (human and animal) into a besieged city. The disease outbreak that followed was guaranteed to make much more victims than catapulting big rocks would have made.
When fighting a swarm of sea trolls, there's no winning scenario. You need a lot of high-level mages who can disintegrate all the corpses, or maybe open a gate to dump them to some other plane... Or, if you have a lot of wood handy, you can burn them all in a huge bonfire. Atop your wooden boat. Sounds like another winning scenario.
