I've used Department 9 in all the rpg's I've ever run since the early 90's (get some confused looks from the d&d players though; aka What in the hell is Dpt. 9 doin in Cormyr?; in Star Wars even Palpatine had to answer to Dpt. 9)

anywho, you could use Depatment 7 from d20 modern. Here are some other ones i've used in my games:

MINION (being the ultimate order of Housecats determined to rule the world; you all know they are the true powers of the universe)

and the most famous one I've ever used: ROGERS (aka Mr. Rogers Neigborhood. Most of his agents are brainwashed 4 year olds with enough martial arts and infiltrator training to give bruce lee a run for his money).

S.H.I.E.L.D. (ala Nick Fury)

Funny - I always thought of it more as Nick Fury (of S.H.I.E.L.D. fame) rather than S.H.I.E.L.D. (of Nick Fury fame)... but then I only found out this had actually been a TV show not long ago... I'd always just been familiar with the man and his organization from their roles in Spiderman and other Marvel Comics...

I am pretty sure that Nick Fury came first, and that SHIELD was a vehicle for more of everyone's favorite eye-patch wearing hero.

After all, Nick Fury and his Howlin' Commandos long-predates any mention of SHIELD in a marvel comic.

So, I'm going to have to go with SHIELD (of Nick Fury fame) rather than the other way around.

But I digress...
