Wanting a big bad with a motivation to somehow link the following:
"The Mark of Prophesy" from back of Eberron Campaign book
"Khybers Harvest"
"Tension Rising" form Dragon 136 which I'll convert about the search for a crashed airship
"Riding the Rails" from Dungeon 143 about a Lightning Rail Heist
"Seekers of the Ashen Crown"
and portions of "Eye's of the Lich Queen" interspersed
and my main hench person is a Child of Winter called 'Malady which I found in Dragon Mag 418 and her motivation (whether hers or her bosses is that she intends to destroy the mystical stones that cleanse the water and keep the people of the city from becoming sick. Her actions are a gift: Thousands will die, but those who survive will be stronger for their suffering.)

Please help oh wonderfully enlightened forum people!!

That's... kind of a hard request. Because you've got a LOT of disparate modules there spread out across the entirety of Khorvaire that you're looking to somehow connect up. I mean, just at first glance you got...

The Shadow Marches with 'Khyber's Harvest'.
Cyre and Sharn with 'Mark of Prophecy'.
Sharn and Droaam (I believe) with 'Seekers of the Ashen Crown'.
Q'Barra, the Llahzaar Principalities, and Argonessen with 'Eyes of the Lich Queen'.

If you really want to try and combine all of these into a single campaign... I'd suggest your best bet is to select one of the really big bads-- one that could actually have its hand in all those different areas and plots. One of the Lords of Dust, or the Lich Queen herself.

That being said... I think your best bet would be to start with Mark of Prophecy and feed that directly into Seekers of the Ashen Crown (since the first ends and the other begins in Sharn.) I don't remember how Ashen Crown ends (at I think 5th level)... but there is also a module in Dungeon 167 called Heart of the Forbidden Forge that plays off directly from the end of Ashen Crown apparently. So you'd probably want to use one of the BBEGs from Ashen Crown as your main villain if I had to guess.

With that many disparate story threads, I'd suggest spreading the load - have them be the result of two competing Big Bads and their respective organisations, both going after the same goal, neither of whom the party would want to succeed.

Thanks for the help thats awesome!! I realise I'm currently running many ideas but as I'm time restraint and haven't got the time to write I'm trying to create an adventure path with existing modules. If anyone has any adventure hooks I'd love to hear them
