Does the crafter need to indicate what type of energy potions & scrolls of resist energy protect against? Or can the user decide at the time of use?
The crafter makes those decisions..

Potions are like spells cast upon the imbiber. The character taking the potion doesn’t get to make any decisions about the effect —the caster who brewed the potion has already done so.

Here's another question:

When a Sorcerer is choosing what spells to know, and he wants to be able to detect alignments, does he need to choose Detect Good and Detect Evil separately? Or does he just choose Detect Good/Evil/Chaos/Law? They're listed as one spell on the spell lists, but separate spell descriptions.

For potions, at any rate.

I'd say for scrolls, it's decided at cast-time (otherwise a wizard who scribes a scroll of Resist Energy: Fire into his spellbook doesn't get access to the other four variants), but for potions, it's decided at compi... uh, brew-time, as quoted.

They're separate spells. The spell list is for quick reference; the text is the primary source.
