Assume that the characters have the necessary basic skills for day-to-day operation of the vessel, with specific skills called upon for skill challenges in particularly difficult situations. The situation would dictate the skills.
 





Hmm... I always thought Nature was used for navigation (if not, its hard to see how else you would use it while boating, except to catch fish) - history would be good for knowing what flag to fly and what to expect when you sail into port, however - though for the latter, there may be some overlap with streetwise.
 

Yeah, ditto on all said above.

Streetwise to pick worthy sailors or a sturdy ship.
History to help navigate to the correct place/ reading maps/ using navegation instruments etc.
Nature to sail maximizing the wind or currents correctly and deal with extreme conditions like large waves, determine the correct direction without appropriate instruments
Athletics for dealing with the rigging and the hoisting/changing/lowering of sails and climbing up and down the mast.
Acrobatics for anything needed to be done in extreme conditions or monkeying around up in the masts (although there is some overlap with Athletics here)
Perception for the lookout, spotting dangerous hazards in the water like shallow water, rocks or reefs

Could even get Religion in there to appease the sea gods with an appropriate ritual to appease the Sea god/spirits bring good luck and have a fair wind blow.
Even Endurance would fit to avoid sea sickness when things get choppy.
 

Well, one of my group's characters has background: profession (mariner), so that pretty well solves it. Unless the plot demands that it be hard to do, he can direct the others to get it done.
