The terrain percentages are like the MM alignment percentages. Do you reach for your dice every time you create an orc NPC to check whether he is chaotic evil or not? I hope not. They are there to give you a rough idea of what percentage of the squares on a grid should have special terrain features. An area with 50% light undergrowth can have a large patch in the centre, or two smaller patches separated by a trail, for example.
