OK... Stalkers get Evil as a favored enemy... Does that mean they can take the Nemesis (Evil) as a feat?

What about improved favored enemy from the Complete warrior?

Doesn't that seem kinda broken?

Would other people allow it?

Also would a conceal alignment spell defeat the Nemesis feats ability to detect?

Yup, taking Nemesis for Evil seems to be possible by the letter of the rules, but I wouldn't allow it in my game. I'd be OK with Improved Favored Enemy, though.

Interesting question about spells that hide alignment. I'd say it would prevent detection, but would not negate the additional damage.
