I think it was another aspect of binary thinking on the part of the machines. Neo opened another "logic path" for them, to make new choices. But, in the end it came down to two options:

Except, from things the Oracle says in Revolutions (maybe Reloaded as well), it's clear she had changed the process to get the outcome we saw.

Right. The Oracle seems to be unique among most programs, in that she sees all the possibilities. And, she took advantage of that trait to steer the outcome of the Machine's plan.
