It's your game... my personal opinion is no anime in D&D but, the key word is fun, if it works for you, then there isn't a reason you should have to ask. As Nike says, just do it. :D
 

Bad idea if you decide on having them join the party.

First off, you don't want the NPCs to steal the show. The game is about your players not the uber npc who somehow is able to overcome everything and spouts off lame one liners during a fight. If you play the character like he is characterized in the show, and he somehow overcomes everything, your players may start resenting him.

Secondly, if you put those characters in the game, don't be surprised if your players decide to assassinate them. If your players do kill off Naruto, DO NOT raise him from the dead. Also, no not act like you were surprised that the players would decide to attack him. More importantly, treat him like a normal npc: give your players EXP for killing him and give them his treasure/gear.

This isn't really off-topic - its actually a perfect post for general, where it will get more views, so I'm going to move it over.

As to your question; I don't like taking specific fictional characters from ANY genre and putting them into a D&D game, but I'm cool with basing NPC's off fictional characters and do it all the time. I'd change the names and details.

Mind you, in certain games, it may be very appropriate; I'm playing in an alternate Victorian England "League of Extraordinary Gentleman" sort of campaign, and many fictional (and historical) characters have shown up - we ran into Sherlock Holmes last session. Heck, one of the PC's is the daughter of Professor Higgins from "My Fair Lady!" So there's always exceptions to the rule.
 

One of the best games I played in was a Marvel game, so we automatically got the Comic book characters from the Marvel universe, but we also got the occasional DC character and Constantine and any other number of comic influences.

Back on topic though, go with it if the players (all of them) are happy with it.

I'd recommend running a game based on that setting myself or make it clear he is on a mission on the other side of the world/different plane/different reality. Because players are going to want to find out if they can train to be ninja.

Another thing you can do is take the character as a base but alter it, change the clothing change the name, keep the powers/personality.

Also bear in mind Anime powers tend to be quite powerful and its only with a massive plot stick/character stupidity that they don't become the one stop solution all the time.
 

Depends what you mean by a NPC like Naruto (seeing as i have no idea who lucario is). I take it you mean someone with an inner demon which helps power him like Ichigo from Bleach. As has been pointed out, don't let the npc steal the show.
I reckon getting the characters attached to the npc and then him flipping out and having the players then take him down and then go on a quest to save him could be quite cool, especially if the power inside the npc is freed by the PCs and then it starts rampaging/plotting and turns into your next big bad.
