What Core D&D Books Should I Buy?

You sound set on splats and monster books so I would suggest either a campaign setting (Living Greyhawk Gazetteer, Forgotten Realms Campaign Setting, Eberron Campaign Setting) or a good module (Red Hand of Doom, Expedition to Ravenloft).

If you use your own homebrew world and make your own adventures then I would suggest going for the dungeon tiles for the tabletop use.

I already have Eberoon, Ptolus, and the dungeon tiles (multiple sets of some!)

I am basically trying to get the best of the best in regards to recent non-setting specific WotC books without having to spend too much money. I am either going to be running Eberron or Ptolus.

Well, if you have Eberron, you probably want the Expanded Psionics Handbook to give any Kalashtar players something to do with their power points. It's a good system and pretty simple. It also makes the Inspired even better (because everyone knows the Dreaming Dark is the best villainous organization.)

After that, Players Handbook 2 is your best bet. It kicks polymorph where the sun don't shine and provides some great fighter feats.

I'm going to say Spell Compendium and Heroes of Horror. Even if you're not necessarily running a horror-themed campaign, there's some good adventure hooks in here. Plus, the Archivist class is what I think the cleric should have been.
