The disease thing could allow you to introduce other interesting twists. Maybe after the humans came, they accidentally introduced a diease which ran through some nearby population like wildfire. Something harmless to humans was like the plague to halflings. This left the fertile homelands of the halflings depopulated for the humans to cultivate and grow into. It also left the few remaining halflings, and the halflings of other lands, with a festering resentment of humans which causes them to wage a continuing war upon any humans they can find.
