Where is my Campaign going?

The Dwarven god, feeling that his people should work towards a path of redemption, feels that the new Party is the perfect tool for his choice. None of them are dwarves so they bear none of the taint, but they are in the right place at the right time to be 'Geas'd' to seek knowledge. They are sent to an Oracle in a hard to get to out of the way place where they are tasked with going to seek some sort of connection to the original party. Once this is received, they gain an ability to draw the evil out of the tainted dwarves left in the ruins of the capital and they must work their way lower and lower in the glass/mirror ruins and higher and higher into the twisted hierarchy of the new dwarven lords there... to redeem a people to their god.

Then we need more info. Who are they now? Where are they going? What do they know about? More importantly, tell us about the campaign where the other PCs died. How could you tie events/NPCs from that campaign into this?

They are in Freeport. The party consists of a Kobold Sorcerer, an elven ranger, a half elf Factern, a human favored soul, and a human survivor (from the Freeport d20 companion). They know the other party vanished off of the world and they think it went after the unnameable god (tied into the Freeport trilogy as the same thing).

The old campaign was a long list of tied together modules. We did the whole G and D series and instead of fighting Lolth in the Webpits they fought the mindflayer god in the far realms.

I know I'm the most useful in describing what's going on. It's complicated. The Journal of the great wizard from the last party is going to be auctioned off so that's going to give them something I just don't know what.

I'm thinking of leading them to the islands that have been conquered by an evil demi goddess and her people and have them seek information there. It is a place they heard was conquered in the last campaign and it is a demi goddess that has been a thorn in the players sides for 15 years but never like this. I'm thinking can be used to lead them into Black Flags over Freeport and using that adventure as a framework.

The Journal could be auctioned off as pages. The party gains some pages, which naturally lead them to try to acquire other pages, so as to have more of (or the complete) Journal. One of the pages might even be from another source. Likewise, possession of some pages might bring adventures to them, as others (human and not-very-human-at-all) try to acquire them.

Given your use of Freeport/pirates, have you considered a return of the Kuo-Toa? You could easily tie them in with the Deep Ones from HP Lovecraft, which works nicely with Freeport as well.
