Could I get some help on the Command modifiers of ships with captains in the AP? (4e, Compilation). Given the formula- highest mental modifier + half level- most of them seem to be wrong.

This table shows the stated command modifiers, captain levels and captain highest-mental-modifiers of ships in books 2-6. As you can see by the last column, the difference between their stated and the correct command modifier is quite substantial.
