To me modern games give players some sort of control over the setting/story beyond just their own character.

The thing is with point buy they don't need to be balanced, as the player has the choice as to what suits their character best, both mechanically or even if they wanted a more balanced character for RP reasons.

I agree esspecially about it being "problematic", ie just something that is difficult to handle, not something that has to necessarily be avoided completely.
Stuff like that is hard to tell if it is going to impact play. I find as a GM while there might be a set plan for the BBEG, having his background and understanding his motivations, means that if that plan needs to change you are better prepared to improvise.
