GURPS has some pretty good lists. Of course, most are Advatages or Disadvantages, so may be more than you're looking for. (But many come in 'levels', or can be downgraded as needed.)

I voted for option 1 because that's all I'm playing at the moment. I've often played with a couple of different groups, using different systems. If I was now, I wouldn't have voted at all, as there's no option for such a situation.
Given what the PCs now know, they should be leaving messages everywhere to let everyone else know what's going on and where the secret complex is. As for them taking the moral high ground, they're in cahoots with the inquisition. (See sig.)

There is a potential problem here. Even in midevil times the concept of Diplomatic Immunity existed. Thus even with incontrovertible proof (hard to get), chopping the ambassador may be all the excuse the other nation needs. Even for a 'just war'!
AoO. Your complaint about this really had me scratching my head. If a charcter has 3 or 4 attacks in a round, where does the extra for an AoO come from? Well, if the character is only 1st level he only gets one attack per round. So where do the others come from when he's higher level? The same...
