Abilities like Factotum Cunning Knowledge?

Also a bit worried about Cunning Knowledge for physical action checks. Balance, climb, move silently, tumble among others require checks *every round*, and CK is limited to once/skill/day (but multiple times for different skills). I'm curious to see how that's going to work out - I can do it once fantastically but other than that I'm crap.

Check out the Belt of Ultimate Athleticism from Magic Item Compendium. It's very cheap (~1800 gp IIRC) and lets you, as a swift action, take 10 on ANY skill checks made for one round for Balance, Climb, Jump, Swim, and Tumble. Once per day, you can use a swift action to take 20 on one skill check with one of those skills.

I had a "combat acrobat" barbarian/feat rogue that loved that belt.

EDIT: If it wasn't clear the swift action to take 10 ability functions unlimited times/day, which is what makes the belt awesome.

I am actually playing a Doppelganger Factotum, gonna Prestige into Chameleon, as an NPC for a group I'm running, and it's working out great.

What you have to remember about the Factotum is just because you CAN do anything doesn't mean you have to be amazing at it. put your skill points in the things you want to be really good at, sprinkle a few into things you want to be able to attempt should the need arise.

and as for your physical skills it's fairly easy to be REALLY good at them when you take into account Brains Over Brawn, add you INT to all STR and DEX based checks and skills ALL THE TIME (this include initiative)
