E.N. Publishing's War of the Burning Sky Adventure Path starts off with a whole adventure in a beseiged city. In addition to the 3.5 version there is a version for 4e.
Paizo's Pathfinder Adventure Path #74: Sword of Valor (Wrath of the Righteous 2 of 6) gives the PCs an army of paladins and sends them off to lay siege to a demon conquered city. The siege is more of a mass combat scenario than an RPG set of scenarios though.

Red Hand of Doom culminates in a large-scale attack on a walled city. Not a siege so much, but it could be run that way.

UK3 "The Gauntlet"
It's a nice set up. After attacking and capturing a fortress as part of a quest, they then have to defend it against a surprise attack in order to buy time.
When I ran it, my players were caught flatfooted, and they had to improvise. Very tense battle and quite fun.
