My interpretation:
Both statements are referring to a spellcaster, and not magic items, etc. The "not always" in the statement regarding obeying commands refers to when you do not speak a common language with the creature you conjure. In which case it attacks the nearest hostile, but you cannot specifically direct its actions.
The Magic, Conjuration section of the rules is written from a spellcasting point of view, not from a magic item point of view. There is no paradox between the two references to "conjure." In each case, the reference is to actual spellcasting.
When dealing with magic items, the rules for spells change depending on the magic item used to access the spell. In the case of wands, none of your feats apply, your caster level does not apply, etc. However, you are still able to direct the spell being cast. That's a property of wands.
I don't know how to make it any clearer than that. If you disagree, fair enough. I don't require everyone to agree with my interpretations to be comfortable with them.
