Bag of Holding and Antimagic

With Mordenkainen's Disjunction you have three choices: (a) the contents remain inaccessible - they're in some other dimension, and much trouble will be needed to find them. The bag no longer works. (b) The contents spill out, but are not affected by the Mordenkainen's Disjunction. (c) The contents spill out, but are affected by the Mordenkainen's Disjunction.
I think I'd probably use (b) to be nice to the players. Then again, I would house rule Mordenkainen's Disjunction to be nice to the players and vice versa - so they can't MD the monsters.

As for MD ... well the spell required to create a Bag of Holdlig is Secret Chest. That spell stores you items in a container in the Ethereal Plane while a small Replica container serves as the means of retrieving your items.. If anything happens to the small replica (or the Prime Material anchor-point, as I think of it) then the chest is lost. You have to actually go to the Ethereal Plane if you plan on finding it - and Planes of Existence are big places.
Does that mean they have to be analagous? No. But that's the only suggestion I have.
Perhaps if they have the bag of holding re-enchanted, and combine with some type of Divination magic (perhaps Contact Other Plane or Discern Location?) they might be able to restore the bag without things being lost. If you go with that I would put a 60 day time limit on it, with a cumulative 5% chance of the items being irretrievabley lost beyond that date.
Why? Because that's what happens to Secret Chest.

Antimagic Field - contents are inaccessable as the terminus between the real world and the bag space is temporarily powered down. This has been mentioned above and (pretty sure) is the official word on the situation.
Mordenkainen's Disjunction - this is my personal interpretation, mind you. I'd say the disjunction would collapse the bag space as part of disenchanting the item. The contents of the bag would spill out into the real world and then be subject to the MD as everything is pretty much happening at once.
