Getting the high power NPCs out of the way to give the PCs room is a pretty standard trope in rpg-ing imo. It would be a lot more interesting to take the opposite approach - have the PCs constantly overshadowed by uberpowerful NPCs. Those NPCs are the real bad guys. The game is about whether the PCs can escape from their shadow.
