Since only a DM gets to do such things, it's your call. Custom monsters are custom, any guidelines are just guidelines. I personally take a look at the HD to integrated level ratio, and keep it equal. You may decide otherwise.

The easiest thing, of course, would be simply to give the naga straight sorcerer levels instead of advancing the HD. That DEFINITELY stacks.

Considering Those abberation HD are 4 per one CR point added, I'd say no as well...

Also if you are making a advanced water naga, it may be a good idea to pick spells that compliment it's combat prowess rather than the book suggestion..

Even they have a fixed caster level. I'm not sure any 3.5 critter does cast according to its HD.
