This looks neat, do the official pathfinder modules advance the canon of Golarion when they are done, like if the main ending of Hell's Rebels is the overthrow of House Thrune will that show up as the state of the world in future Pathfinder modules?

No, they generally don't. (though some assumptions have been made about stuff from Rise of the Runelords, Second Darkness, and Curse the Crimson Throne).

They do it so you can run the APs in whatever order you want, and so their older books are invalidated every 6 months.

Hell's Rebels is more regionally focused—it's not about overthrowing all of Cheliax but defending and perhaps freeing a city and the surrounding region.

BobROE is correct on the rest—we don't assume any Adventure Path is canon. This allows you to run them in any order, doesn't "force" anyone into having to play all the previous ones in order to play the most recent one, and prevents newcomers to the game (be they players, GMs, or authors writing for it) from having to constantly read more and more just to stay caught up.

Hey, James, has Paizo ever published what the "three damnings of House Thrune" ever were? Everyone uses that, but i've never seen an explanation. It's like No one knowing why Louis Armstrong was called Satchmo or something. :)

We haven't yet, no. But we will soon, if not in the upcoming Chelaix book, then in the Hell's Vengeance Adventure Path. Not so much in Hell's Rebels.
