I think the "flesh" of a ghoul does count as flesh, but since Flesh to Stone requires a Fort save, as an undead it would be immune to it. You could, however, make a case (not a valid one, IMO, but interpretations may differ) that since Flesh to Stone affects objects on the targeted creature too if it fails its save, it can still work on undead.
