Yes, you can have masterwork hands. Haven't any of you see Enter the Dragon?:)
 

PHB, page 117:

Gauntlet: This metal glove protects your hands and lets you deal lethal damage rather than nonlethal damage with unarmed strikes. A strike with a gauntlet is otherwise considered an unarmed attack. The cost and weight given are for a single gauntlet. Medium and heavy armor (except breastplate) come with gauntlets.

A monk could purchase a pair of masterwork gauntlets and have them both enchanted seperately. They still count as an unarmed strike, thus using the monk's damage progression. They can be permanent enchanted, though I'm guessing you'll have to designate which affects which attack.

For example, my monk has a +1 flaming burst silvered gauntlet and a +1 shocking burst cold iron gauntlet. With each attack, I have to decide whether the flaming burst or the shocking burst gauntlet will make the attack.
