Sometimes it is more interesting to have a villian live on in his deeds rather than in person. Perhaps a cunning and devoted villian can plan some wretchedry that involved his getting whacked by the party as a part of the plan. For example, the BBEG sets himself up so that his defeat at the hands of the party brings great discredit upon the party's allies and organizations, causing fissures within and from without and weakening them for the impending strike from the forces of evil.
