IIRC, Magic of Eberron has such a rule for artificers, allowing infuser level to substitute for caster level for PrC prerequsities, as long as neither a divine nor arcane spellcaster level is specified. It would save them a LOT of paper and ink if they'd just draft a general rule like "You may substitute Psionics for Arcane Magic and Meldshaping for Divine Magic for purposes of satisfying the requirements of PrCls."
Obviously, it would need some tweeking, but as a general rule, it wouldn't hurt the game. At the very least, you wouldn't need to waste paper and ink by publishing variations on the Mystic Theurge every time you come up with a new "magic" system.
I agree with you, that's something that should be applied as a guideline to other abilities as well (& applying tweaking where needed).
