Are you talking character files or data files?
If you talking character files your probably going to have to remake your characters in more recent versions of PCGen.
If your talking about data files that are not included in more recent versions there is a lst file (data files) converter built into PCGen. You would need to run all the files that you want to use through the converter. It is not 100% fool-proof though so there will probably be some mistakes.
