Technically (here we go again), the FAQ is not errata. Therefore, the offical rule on saves is there is no auto-failure or auto-success, since the FAQ may only clarify rules and not create new ones. WotC is breaking their own rule here, which makes it all the more difficult to know which way is truly "offical."

It doesn't matter for any particular campaign, but, then, neither does any rule. It only matters for consistency between different games and tournaments and such.

I wonder is this is addressed specifically in d20 modern or will be in version 3.5?

Well... what do you know? From d20 modern:

...A natural 1 (the d20 comes up 1) on a saving throw is always a failure. A natural 20 (the d20 comes up 20) is always a success...

More than likely you'll see that same statement in 3rd-and-a-half edition of D&D, settling that question once and for all.

I think its safe to assume that if the bad is destroyed by a fireball, the same thing happens.
