I'm using a few of those plastic trays (tackle boxes, parts boxes, whatever they are called) that allow you to change the size of the compartments by adding/removing the walls in between. So far, I've bought about 48 boxes of figurines from Harbinger, DragonEye and Archfiends (no GoL yet, but soon).
They way I've broken the minis up is as follows:
Container #1 (large)
Small compartments (1 slot each)
Goblins & Kobolds
Halflings & Gnomes
Dwarves
Medium compartments (2 slots each)
Elves
Drow
Human Spellcasters
Large compartments (3 slots each)
Orcs
Evil Human warrior types (monks, fighters, etc)
Good Human warrior types (monks, fighters, etc)
Container #2 (medium)
Medium compartments (2 slots each)
4-Legged thingies (dogs, wolves, worgs, hellhounds, etc)
Named/Iconic figures (Mialee, Lidda, Regdar, etc)
Chaotic Humanoids (gnolls, tieflings, etc)
Lawful Humanoids (githzerai, hobgoblins, etc)
Large compartment (4 slots)
Undead (skeletons, zombies, ghouls, vampires, gravehounds, etc)
Container #3 (medium, open)
All large-sized figures (minotaurs, aspect of lolth, big fire elemental, etc)
I'm not sure my method is the best way to do it, but I am able to find my minis pretty quickly. Some of the compartments are getting pretty crowded, especially the orcs, and good/evil human warrior ones in my 1st container, and almost all of the medium slots in container #2. If I do buy many more minis, I'll likely need to expand to a 4th container.
