Killing the clone would be where this falls apart, since, as mentioned, you can't "kill" an object, thus it can't be zombified, etc. On the other hand... the concept of what he's trying is just darn cool, and perfect for roleplaying and such.
As a DM, I'd personally rule it that he fails to raise the clone as an undead, "killed" or not. However, I would allow him to study the clone, and develop a new spell that would put a PARTIAL soul into the clone. Even the tiniest seed from himself would do (simulate via an XP cost, even if very small)... and then making the clone into an undead would work, and all the rest.
