Well, it sounds like Mongoose did in
The Quintessential Fighter. I didn't use that mechanic for the martial arts in my game, but I
did have certain feats that were restricted to people who had "mastered" a certain style.
Basically how it worked was: each school had feats that it taught - the one that comes to mind was the dwarven axe-and-shield school. Baic feats were Shield Proficiency, EWP: Dwarven Waraxe, Two-weapon fighting (the dwarves learned to use the shield as a weapon), Power Atack, and several others that fit the theme.
Then there were certain feats that were special techniques known only to the masters of the school - 'prestige feats' if you will. You could only buy those once you qualified for them
and got training from a master to learn them. I remember a couple of them from the dwarven school - one gave you bonuses vs. overruns and tramples, and one allowed you to ready
any weapon for double damage vs. a charge. Sometimes these were feats from non-Core sources like S&F, sometimes they were homebrewed.
Anyway, I like doing it that way because there is still a cost associatedwith it (spending the feat) - you don't just get the bonus for nothing.
