I think it depends on what type of minotaur you're going for. If you just want the big, bad monster in a D&D game, go with hooves. If you're playing Dragonlance, you'll want to go with feet ending with hoof-like toes since they're mariners, and they have to deal with rigging and wet decks. Hooves wouldn't allow them to keep their balance.
In the upcoming Races of Ansalon book for Dragonlance, we're going to be examining the hoof/foot thing a bit closer. The answer may surprise some people.
