Therefore it offers no benefit to a single class druid.

To calculate a companions abilites, you must know the druids effective level first.

Therefore, you ADD the benefits from Natural Bond, choose your companion, and take its adjustment into account.

I, unfortunately, agree. Mostly because my DM made me. However, take a level of Beastmaster (Complete Adventurer) and you get the +3 without breaking the rules.

Is it unbalanced to spend a feat for modest improvements to the pet? No.

I think if a player came and asked if he could take the feat playing a standard companion and treat himself as being higher than his actual level, I'd allow it. That's not RAW, but if you want to spend the feat I see no reason to say no.
