Please clarify Overrun/Charge for me

OK, let's see - I can perform an Overrun as part of a Charge. If I do, the Charge gives me +2 to the Overrun.

1) Can I Overrun target A and then Charge target B?

1a) If I do, do I get the +2 against target A or not?

2) Can I Overrun target A and then attack target A as well?

2a) If I do, do I get the charge bonuses for the attack on A?

When you are charging at target B, but target A is in the way, you can make an overrun attempt along the way.

If A lets you pass, you can continue straight through his square, and charge B as if there was no obstruction. The +2 charge bonus applies to your melee attack against B.

If A instead chooses to block you, make the opposed roll to resolve the overrun. The +2 charge bonus applies to your Strength check against A. If you win, you may continue with your charge toward B. However, you do not get to attack B this round, since you used up your standard action in making the overrun.

To answer your second question, you cannot both overrun A and charge A (for a melee attack) in the same round, because the requirements are contradictory. A charge requires you to stop as soon as you threaten the target, but to make an overrun you must move into the target's square.
