Please help me understand my players.

oK If the players are starting their own plot hooks go with that.
But let a couple of npc complete the modules plots and get the xp and magic for it. So now there is the pc wander around without a clue and the npc (justice league) who the town really begins to like.
Also I would slap a undead template on drown boy. And have him come back to haunt the party.
Remember the party actions have Consequences.
For example iMC they burned down the house of lt of thievs guild.
Rescue a town from a mind flayer (free drinks and board while in town) but Mr. Fred wants their brains.
axed all but two members of thieves guild. (they have became citizens in this town.)
Were in command when ten of local halflings were killed in combat. Hook is Daddy of one is going for revenge.
Half the town thinks the halfling thief is either a necromancer(some of their cons plus the ghost of the hobbits true love), wants to be the head of thieves guild, is really a paladin in disguise.
In another town this same group is know for setting fires (not true) and beating up kids(well the brat was only ten and did cup shot the half orc).

So run with plots the party is following and if too much off the beaten path let npc solve the mystery while scooby and his gang is team up don knotts.

Your big weapon is the terrible reputation the PCs are giving themselves. Soon it will become the plot. Someone will figure out they aren't liked and there aren't likely to be any consequences for screwing them over. When the PCs arrive places, people should make disparaging comments about them, etc.

Get them into a situation where they have to behave heroically in order to repair their reputations.

No kidding. The Freeport modules sure are something.

I rearranged Module 2, but the characters managed to do things in the original order anyway. In Module 3, I completely eliminated the initial ballroom scene. Not only were the characters ill-suited to being treated as heros, but the potential quagmire was palpable. Also, the whole point of this scene was to give the players information - so I just gave them the information as part of a gather ino check over the course of a few weeks of downtime. I didn't need the downtime, but the cleric/wizard needed time to scribe some spells, so it all worked out well.

They have been through the pirate treasure part and will be returning to breach the temple tonight. The rogue has been trying to mend fences with some of the folks he's ticked off by spreading around the loot and they are working hand in hand with Thuron of the Temple of Knowledge (which I have changed into the Temple of Farlanghan, which I have also changed one of his secret names to Farlanghan-Yig to incorporate some of the back story). It's been tough fitting in the history of Freeport into the history of my world, but it's worked out quite well.
