Not sure if this is the 'correct' way, but I simply use the template CR adjustment if the base creature has a CR less than 1. In other words, a CR 1/2 creature getting a +3 CR template would be CR 3. CR 3.5, technically, but you generally round down in D&D so that makes it CR 3.
