I would like to second the following:

• Crime and Punishment (from Atlas Games)
• Cityworks (from Fantasy Flight Games)

I would also add:

• The "Guilds" series from E.N. Publishing
• Mystic Eye Games' Foul Locales: Urban Blight
• Everyone Else (a pdf, can't remember who actually did it)
• Bluffside -- a setting, but with some great fodder for ideas about city stuff
