Rogue flank attack question

I've got a multi-classed rogue/fighter, levels 1/1. When fighting with two weapons from a flanking position do I get the extra D6 damage with each weapon?

Yes, and when you get extra attacks through BAB (+6/+1) that one will also be a sneak attack. Basically, as long as you are flanking, ALL attacks are sneak attacks.

And just fyi - in the future, you might consider rogue/ranger instead of rogue/fighter - rangers get move silently and hide as class skills, get free two-weapon fighting, get track (handy for a bounty hunter type), and get more skill points, all for the cost of a single feat.
