Any issues with just no using the Vanishing at all?
(spoiler vision, just in case :p)
IIRC, the Vanishing isn't mentioned again after Jzadirune (or however one spells that). I think you can safely ignore it if you wish. Just come up with another reason for the death/transmigration of the gnomes (or whatever you're using there).

How are you going to handle the volcanic issues that happen late in the SCAP?

The J place I'm having as an old Hobgoblin place that a group of gnomes happened to find and used for a little while but with Sharn lower levels being the poor districts they left and moved up in the world, literally.

Even though Sharn is a big city I can still restrict magic and not have to deal with too many high level NPCs. The Eberron campaign makes NPCs over 10th level very rare.

And I have no problem have the lava places under Sharn become active or what ever I'll need them to do. I haven't mapped out how the whole Adventure path with fit in, I'm just really concentrating on the chapter one and planning the next two.

Eberron might be a wide-magic campaign, but don't discount the power that the Dragonmarked Houses can dish out. Control Weather can easily render Flood Season moot, since the Mark of Storm grants that as the Greater Power. There might be only a double-handful of these guys running about Khorvaire, but Sharn is certainly significant (and more importantly, rich) enough to make regular use of the House Lyrander to ward off or diminish the big ones.

In fact, you might have to replace that particular adventure if you're really going to run it in Sharn.

Actually, I was thinking of having the wealthy people just be able to move and get away from what would be the flooded areas. They would leave behind the poorer people and let the waters wash out the dirty districts. :D

And this induces chaos, panic, general unrest how? Everyone in Sharn is used to ignoring the suffering of the poor, and the Watch never goes there. The stated goal of the Cagewrights in stealing the wands is to increase the amount of disrest and uncertainty. If only the lowest sections of the city are washed out, it doesn't really do what it was intended to do. Plus, Cannith has a major base of operations here, the wands could easily be purchased and transported directly within the city.

And when all is said and done, Sharn does reach a mile or more high into the sky.

One more thing, don't forget that the 'thrope that attacks the inn is big news to any Silver Flame interests.

Most of the people in Sharn are not rich. Panic and general unrest will come from them. And the Watch goes to many of the lower districts. Wands of lower water are just not going to be available. It's not like it is an item people want all the time. So while Cannith is there and they have the ability to make them it will be reasonable for them to not have any. Heck, they could also have been conveniently stolen or sold just the day before the other ones go missing. It will not be hard to set it so it works out.

But it's a while before I get that far and have to be concerned with that.

I'm not too familiar with Eberron, but I was under the impression that Sharn was a rather large city. Control Water is a 4th level Cleric spell. How hard would it be for them to get some 7th level (or higher) Clerics to cast the spell?

Also a lot of wealthy and/or powerful people would find it in their interests to simply get someone to teleport in some Wands, Scrolls or actual casters to help with the problem.

Am I missing something here?

I suppose that makes sense. But I still think the very height of Sharn will reduce the impact of the flood to minimal proportions. Cauldron was in serious trouble because the water had nowhere to go and everything was going to flood, but Sharn is going to be 95% safe from the water.

But hey, your game. And you can always change it around so they just steal something else vital, but small and magical. Everything else is probably fine besides the were-babbon thing.

I also love the idea of SCS! If I ever manage to TPK my current Eberron campaign I would definately love to try this idea as well. Keep us post on your changes and how it runs in your campaign :) Good luck out there.
