Shapechangers as favored enemy

I want my ranger to have shapechangers as his favored enemy. This was possible in 3.0, but doesn't appear to be in 3.5. If he took humans as his favored enemy, would this still affect lycanthrope humans?

Yes. A lycanthrope in its alternate form(s) still retains the type and subtype of the original form.

I agree with you -- it's an oversight in 3.5e.

But as shilsen says, the critter's original type is retained even when changed, so your Humanoid(Human) bonus would work against a Human who turned into a boar.

Like most Favored Enemy discussions, the truth value of that statement is highly campaign dependant.
