Got a response from the Sage reguarding Shifters in Black Pudding form:

Questions by me:
If a Shifter is hit while in Black Pudding form, should he be allowed to
control both halves? (Split is an Extraordinary ability that he is suppose
to be able to use)
Or should the split off sections revert to random pieces of the Shifters
equipment.
If the split off sections are puddings under his control, does the Shifter
have to reform somehow before changing back to his true form?

Response from WotC:
>The shifter retains control of all the pudding parts, provided they are all within 5 feet of at least one other part. Parts that are not within 5 feet of at least one other part die and revert to their original forms, which could be random pieces of equipment or, bloodstains, or other non vital body parts at the DM's option, it's far easier to just deduct the hit points (see below) and get on with the game.
The shifter can change forms normally while split. All parts within 5 feet of at least one other part are pulled in and rejoin the shifter's body. When a separated part is killed or dies, the shifter loses the hit points that part represents
