Perhaps it's time to do that magic that you do?
Flushing caches, deleting logs, skinning cats...
The site periodically stops responding completely. Then it works nicely for a while. Then you get that frustrating two minute lock-out again.
I propose you do this not only when needed, but periodically as a preventative measure.
Sites lose a lot of traffic when they can't be trusted to be up 24/7, after all.
