The BoVD mentions using 1/2 SR as turn resistance.
Here's what I'm gonna do. The alignment domains should simply grant a different power than the silly +1 to caster levels.

Granted Power:
Turn or destroy outsiders with the same alignment component as the domain (good, evil, chaotic, lawful) like a good cleric turns undead. Rebuke or command outsiders with an opposite alignment component as the domain (evil, good, lawful, chaotic) like an evil cleric rebukes undead. Use these abilities a total number of times per day equal to 3 + your Charisma modifier.

It isn't exactly what I was thinking but it's easier to do than changing the entire system. It also gives those domains some good reason to be taken; usually they're skipped. Hopefully the revised books will contain this change.
I'm thinking of allowing clerics to turn/rebuke other clerics. Can you see paladins being rebuked by evil clerics?
