Underwater noobs

Okay, there is a 14th level party going on their first underwater adventure. They have enough sense to have some sort of water breathing and resist elements, and have taken steps to ensure their mobility under the waves, but they really have no practical experience fighting underwater.

What sort of disadvantage will they be at in dealing with an underwater combat environment for the first time? And how long before they can condition themselves to perform up to par with the natives?

Well, certain weapons are just going to be ineffective while others they should have little problems with. Piercing weapons should be easier to use then slashing and bashing weapons. What rules are you using? I'd suggest the only way to negate the minuses would be through feats or a prestige class.

This has been covered in savage species actually:

Movement: Either move at 1/2 land speed, or at swim speed.

Attacks: Creatures without a swim speed suffer -2 to hit and damage. All slashing and bludgeoning attacks do half damage. (if both apply, subtract then divide)

Fire: Fire doesn't work :)

Oh, and a freedom of movement spell negates the movement and attack penalties. I dont know of any other way to reduce these penalties, though.
