You can't retrain out a prerequisite, but if there's another reason you lose a prerequisite for a feat you have, you can't use it.
You still have it, it just does nothing.

And in that case, if you have a feat for which you no longer meet the prerequisites, can you take another feat that requires that inactive feat?

There are no rules for it because it doesn't happen. The only prerequisites you could possibly lose are Race and Ability Scores, both of which never change (at least in the sense of losing them).

Actually, it does look like you can lose the prerequisite for Channel Divinity feats by changing your deities... but then again, that's a stupid [in rules terms] prerequisite for a feat.

Bob: "Wow, this feat looks really awesome! I'm going to take Avandra's Rescue."
DM: "Sorry, Bob. You need to worship Avandra to take that feat. Pick again."
Bob: "May Avandra keep my path of adventuring safe with her luck. Okay, I worship her now. I take the feat."
DM: *sigh*

Hm. I hadn't actually thought of this before, and had assumed you could only take one Channel Divinity Feat.

But it does say in the PHB that many people worship more than one God. And the world is obviously polytheistic.

So I can't actually see any reason why you couldn't take two Channel Divinity feats. Or even more, if you were so inclined. (And worshipped all of the Gods that you had the CD feats for, obviously.)
 

Naturally, any character can worship multiple gods, but as a cleric or paladin you are specifically championing a single deity. Your implement most likely has a symbol of them, and you were likely trained in a temple, monastery, or church by priests of that god.

To use a real world example (and hopefully not offend anyone) consider catholic marianists (brothers dedicated to the service of Mary), patron saints, and of course various born-again or nondenominational Christian sects that have a good deal of focus on Jesus specifically.

If you wanted to use Channel Divinity: Mary, you probably need to be and stay a marianist.
