Have you honestly not seen 8-bit D&D? I thought everyone had seen that... BTW, that was a joke, and you could always target the bacteria in the air or something...

No you couldn't, because it is invisble (non-magically) or otherwise has some sort of total concealed. You actually have to see the target in order to target it. You can't normally cast/target magic missle on an invisible creature, could you?
 

Fine creatures are extremely small, less than 6", probably too hard to see from 60' away with the naked eye of a human, so could you target one of them with a spell?

Depends on your Spot check and their Hide check.

Do all Small creatures get a bonus to their Hide skill (I know Gnoms and Halflings do)? What about Tiny creatures?
 

And if they are not actively hiding?
Edit: you only have to be able to see OR touch a creature you are targeting, so designate your lice.

If they are not actively Hiding, you still need to make a Spot check to see them.

SPOT
Typically your Spot check is opposed by the Hide check of the creature trying not to be seen. Sometimes a creature isn't intentionally hiding but is still difficult to see, so a successful Spot check is necessary to notice it.

The check would be:

Size (Fine) +16 to Hide
+1 per 10 feet away they are from you

In the case of the "bacteria" floating in the air... If the creature is invisible, that is a +40 to the DC (+20 if they are moving). But this is just to detect them (to notice them), not to pinpoint. So even if you make this Spot check, you still can't target the invisible floating bacteria.
