Ways to exterminate Orcs.

... I have no idea what this means.
So we're committing xenocide on a race? Well... That's. Awesome?
To commit xenocide requires one of three approaches: Sterilization, Sex Elimination, or Total Annihilation. As genetics beyond race do not exist in D&D as-written (two strong humans create... a random combination of stats that MAY lead to a stronger/weaker character) you don't need to worry about a disease that will lead to eventual immunity... Just something that wipes out a goodly sum of the population. This could most easily be achieved through immunization or introduction of disease into a population in the early childhood period. Or just feed them sterilization methods in their food or water...
Or just indoctrinate the Orcs. Wipe out their gods and the clerics (who are going to be on average weaker than other races)... And then just recreate the Orc in your image. Lot more useful to bring the ramen into the fold than kill them all off. Of course you will need to do selective removal of promising rebels, and those orcs who could be useful to their own people.
If you really want to look into eugenics... I'm not sure why... here you go..
And remember you'll probably need some bards to go around and speak for the orcs...
